My boss is a nice fellow don't get me wrong, but business has been bad. My w2 shows i made 5k less than what i made, fed is 500 less that what i paid, and say 150. Boss man says its legit and categorized part of my earnings as production costs. my refund doesnt really change but i think i might have to file as married but filling single so that my wife doesent get sucked into this. is this something that can affect me legally or is it something the owner of the company (my boss) can get in trouble for?

Sound to me like your boss withheld taxes on your paychecks and then couldn't come up with the money to pay the taxes so he adjusted your pay.
Your social security is being (slightly) ripped off and your boss is a liar. How he “allocates” the expense has nothing to do with your pay or withholding.
As for you being in trouble, why would you? I would just file as normal and play dumb if ever caught.
BUT odds are good he changed all the paperwork to reflect what your W2 shows NOT what really happened. So, no way to be caught unless he is audited thoroughly.
Your choice is to either play dumb, or turn him in and watch the IRS close him down.
Either way, the writing is on the wall, you need to begin looking for a new job.
